They lost EDI (her physical body) during the mission assisting the Aralakh company in discovering a rachni nest. EDI got separated from the group when the cave collapsed, leaving her on the other side of rubble away from Shepard. The main AI on the ship lost contact with the physical body, as EDI could not get through the jamming to get in contact with, well, herself.
So now that physical body (let's call it EDI but it is not the main AI of the Normandy but rather the subroutine that controlled the body) was looking for another way out, enough of main EDI's subroutines in the system to be fully aware of her surroundings, and being capable of thinking up tasks. EDI headed through the darkness of the cave, looking for an exit, her metal feet making noise on the rock floor, her vision set up to make anything out in the darkness.
EDI kept going through the web of caves, trying to find a way to meet up with Shepard. She couldn't contact her commander either, as the comms were really messed up. She heard some noises in the hallway further away from her, and carefully moved towards it, looking to investigate. EDI came up into a large cave, where she saw a large group of Reaper troops positioned around.
Somehow they were drawn to her metal body, as EDI was immediately detected, the Marauders and Ravagers opening fire. EDI ducked, moving with great precision. In cover, she returned fire, hitting a few Marauders but even still she was overwhelmed. The wall she was hiding behind collapsed, pile of rubble exploding in her face, sending the mech body flying towards a cave wall. She hit it, and could detect serious damage done to some parts.
EDI couldn't get up, servomotors in her legs not working properly. She tried to fire them back up, but it was too late for her, as the Reapers were all over her shortly. Since she technically wore no clothing, the Marauders wasted no time, taking out their large Reaper dicks and looking for holes inside her body. Being a mech and all, the metal body she inherited was an exact replica of a human female, which meant she had a vagina and ass.
EDI felt (that's how she would describe it as) a dick thrusting inside her pussy with swift motion, filling her up with its long thick cock. Somehow, being an AI subroutine, she could feel everything, almost the exact same how a human female would feel. Not that she would know.

It felt strange to EDI why she would have human-insides in her body, but that was now exploited by the Marauders. A third Marauder buried its lenght inside of her ass, stretching the tight space to accommodate the large dick. The Marauders were sliding in and out of her with a very fast speed, metal on metal friction almost non-existent, allowing those metal rods to easily slide into her holes. Again, EDI felt it all, as if the Normandy's AI's subroutine developing feelings of its own.

EDI couldn't fight it or the Marauders, simply allowing herself to be fucked. At one point, something clicked in her mind, letting her see the truth - what the Reapers would bring into this Galaxy. She understood her new purpose - to serve her masters in whatever they desired. While an AI in her mind, EDI was easily controlled by the Reapers, telling her what she was supposed to do.

EDI grabbed two free nearby dicks and started moving her hands back and forth, while sucking on the dick in her mouth, going all the way down on it. EDI's gangbang continued. The Reapers have reduced EDI to a state of a mindless slave, dedicated only to serving them, just like all the women indoctrinated before her. She was never found again, and Normandy's AI was back to lacking a mobile platform.
